Pinto da Costa went on to become the first president of Sao Tome and Principe in 1975. During his time in office, he worked to improve the infrastructure of the country, and was responsible for the creation of the Sao Tome and Principe flag. He used the colors of the Pan-African movement to represent the African ancestry of the citizens of Sao Tome and Principe, as well as the struggle for independence and transformation of the country from a colony to an independent nation.

In 1983, Pinto da Costa resigned from the presidency and was succeeded by Miguel Trovoada. In 1990 he was elected again and served until 1991. Since then, he has been a major figure in politics and has served as a senator and advisor to the President.
